Wavin' Dale Sveum?
BP's Steven Goldman takes a look at runners getting thrown out at home, and the Brewers are actually tied for 3rd-fewest with 9.
Goldman: "We can’t generalize about the third base coaches from this data given that so many factors are in play here, from runners ignoring stop signs or falling down or the game state, but it is interesting that the number of chances a team takes doesn’t seem to correspond to the quality of its offense."

Could it be because he’s getting them thrown out at second and third instead?

There were a few times when runners blew through stop signs. I remember Cameron doing it and scoring. I wonder if there were any that did it and were thrown out in which case Sveum’s number would be ever lower.
