You know...
Rich Harden and Mark Prior are both only 28, and neither would cost the Brewers a pick…

That's exactly the kind of thing the Brewers should be using Peterson's talents for.
Let him have free reign over Maryvale to open up Camp Reclamation, and invite as many inexpensive “lost causes” as you can find to come in on minor league deals and see if they can turn things around. At the very least, Mark Mulder, Prior and Capuano could be the first three campers. (Harden is still likely to cash in as a free agent.)
If it doesn’t work it doesn’t work, but if one of those guys can come back at their former level, it’d pay for itself tenfold.
That's all I've got for you today, unless you're interested in some Chris Capuano/Tom Haudricourt Fan Fiction.

Would you hire a different pitching coach then? Use Peterson as Mr. Fix-it, more of a consulting/medical role than an actual coachinng position?

No
I’d pay him a little more to play Mr. Fix it during the offseason in Maryvale, then harvest the results in the spring and free him up to be the pitching coach for the season.

He has to have people running 3P when he's gone
Couldn’t he have them do consulting work for our minor league system?

I'm hoping it was discussed in the interview.
Seems to me that something like that could be added to hsi contract

James Andrews works for 3P. How about an exclusive contract, no top named surgeon for anyone but the brewers!

Or, more sinisterly, sabatoge of other teams star pitchers during their surgeries. Okay, that's a little much.

Replace tendons with rubber bands or scotch tape.

I'm sorry, Mr. Zambrano..
.. It looks like we’ll have to amputate.

With our starting pitching staff
we need to be bringing in long shots and lost causes if Dusty Baker was our pitching coach.
